I ended up copying them to /etc/ssh and doing chmod.
for SYSTEM in $SYSTEMS; do
cp -v /vagrant/.vagrant/machines/${SYSTEM}/virtualbox/private_key
/etc/ssh/${SYSTEM}_key
chmod 644 /etc/ssh/${SYSTEM}_key
...
...
done
