I hadn't heard back on this. But remembered this issue when installing Cygwin as I also got an error for the file.exe. During the install there was an option to continue, and I haven't had issues. I also installed Git and got the same error, but there again, I was able to hit continue and installed without an issue.
It feels like this is a complex issue with an easy solution.
