This is a known bug. Should be fixed in the upcoming version 2.5 release.

Start a new game and select one of the sides. Setup all the pieces for that 
side, then Resign from the position and save the game. Load the just saved game 
and select the other side. Setup all the pieces for that side, then Resign from 
that position and save the game. You now have a saved game with the scenario 
startup, but neither side owned. Just load that save file as you pre-defined 
setup.

CAUTION - Do not create any Invisible or Masked units as the ownership of these 
will still be linked to your password, even when you resign the position. This 
should not pose a problem, as any hiding/masking can be performed by each 
player after they take over their side.
