As Tim said, Layers is the way to go.
A layer is a collection of images that are layered over the top of the base counter that can be activated, deactivated and cycled through using key commands. The Images can be anything you want and are not limited to being the size of the counter, They can be smaller, larger or have transparent bits where the counter shows through and don't even have to be on the counter, you can hang them off the side.
Many modules use these sort of techniques for damage counters and for recording attributes like 'Out of Command', 'Out of Supply', 'Dispersed', 'Broken'. etc. etc. Even if the original game did not have counters for these things, it is often a good idea to create them for a VASSAL module if it makes play easier.
