James I think I solved your issue with bases already by getting 
inventories to work with your F&E box. 

Step 1 I added a Marker to the Base Prototype and called it "Layer" 
(having the posibilities of Bases, Planets, AttritionUnit, Ships)
Step 2 is adding the Game Piece Layer tool to your map and add to its 
properties your layer order ( KEY NOTE Map Layer doesn't relate to 
Counter Layer Trait at all; which might be the confusion)  posibilities 
of Bases, Planets, AttritionUnit, Ships).  Then add some game piece 
layer controls (Reset all plus one for each of your desired Map layer)
Step 4  is make sure you've added the Prototype Base to all your base 
counters (Unfortunately this wasn't done.  Right now I've got one race 
done-Lyrans).
Step 5 while playing and moving a stack that sits on a base.  Click 
your "Base" Game Layer Button (see step 2), select your units and move.
Lesson Learned: for updating properties for multiple counters is to 
the "build" file (it is a text file in the mod or mdx file which is 
really a edit some lines to the way you want as a reference.  Then open 
zip file) in a powerful text editor and edit the lines you need to 
update 

I've added other Markers to counters called Race and Side and Layer to 
the Prototypes.  I've also got working stack viewer and inventories to 
show counter values.
