Yes, you can do this by using Game Piece Layers. 

Define more than one layer and have the 'Does Not Stack' pieces assigned to a 
layer above all other counters.

Counters that are not assigned to any layer are automatically assigned to a 
special layer that exists above all other layes so you can either 

 a) Define two layers, have 'Does Not Stack' counters assigned to the top layer 
and all other counters assigend to the bottom layer

or

 b) Define one layer, do not assign 'Does Not Stack' counters to any layer and 
assign all other counters to the defined layer.
