There's a reason why VBCE is free. (it's very limited and creates
large footprint programs on the device)

Do you want your users to pay for your application? If so, I'd go with
the vb.net for development - the difference being that it only works
on the newer devices, which people must actually pay for, meaning that
they still have the means and interest in handhelds to invest money
into them. Whereas the people using devices for VBCE are using old
tech anyway, though they may still use it, they're not the die-hard
users that those using the newer devices will be.

Also, though an app written in VBCE may work on a newer device, it
won't have all the capabilities that the other has, meaning that
you're severely limited in data storage, RAM and overall useability.
