How did you remove the discs? through the GUI?

The Remove icon is grayed out if a running VM is still using the disk.
Make sure VMs are shut down, not suspended.

Are you using the Snapshots feature?. Snapshots may also cause
problems because once you start doing snapshots the VM doesn't use
just a VDI but the base VDI + snapshot
