1) In terms of the final result / state of the base virtual hard disk, it doesn't matter. 2) In terms of how long it takes to process the Delete/discards: Start at the top first, it will be quicker. 3) There have been recent bugs reported with Delete Snapshot (VirtualBox 3.1.x), so take a full backup of the entire machine folder including Snapshot folder before trying a Delete Snapshot. Particularly if the virtual hard disk is a VHD or VMDK file.
