I did the same thing when I switched to vpopmail and had the same problem. 
All I did was rewrite the add user, change password, etc. stuff in Perl.
I already have thousands of users on my default domain without problems.

Instead of dividing into 100 user groups, I sort users by the city that
they live in and the first letter of their username.

I still use the vadduser,etc. scripts for smaller domains though.
