In vpopmail you're not supposed to have dot-qmail files in the user dirs, instead you have .qmail-user files in the domain directory. ~vpopmail/domains/domain.com/user/.qmail is just a wrong place for it. any .qmail files should be in ~vpopmail/domains/domain.com/ for example: ~vpopmail/domains/domain.com/.qmail-user
