I've seen the same thing happen after using vdeldomain. It changed permisisons on /var/qmail/control/rcpthosts to 600. Didn't happen using vadddomain though. I posted about it months ago but never got a response so I scripted a fix. I recently upgraded to the latest vpopmail (from 5.2.1 to 5.4.3)and it doesn't do it anymore. Make sure you have the latest vpopmail.
