Use the Inspector, select a directory, and edit the Ignore box (which represents the svn:ignore property).

To avoid adding the invisible files in the first place, edit your ~/.subversion/config file and add the desired patterns to the global- ignores section. This affects all SVN clients for your user, also including Terminal, Xcode, Eclipse, etc.
