Unfortunately, OS X is reluctant still with it's folder tree
operations. Users still need to use third-party apps to arrange
directory contents and such, with apps to "refresh" directory
contents, and so on so forth.

The merging of folders is another fail. By "copying" a directory over
an existing one isn't defining the "copy" utility to it's full
potential, only that it just copies the folder and "replaces" any
existing one's, therefore becoming an issue when solving recursive
matters.

So to answer your question, Yes, you will need a third-party tool such
as the one you suggested to accommodate your needs. OS X simply does
not give you that freedom.
