I think you're correct that a lot of things could be improved a lot here. I haven't tried out your widget yet but it looks a useful place to start. We could also fairly easily have a ".." button for choosing data sets using a menu, with the data arranged by file. Perhaps dragging and dropping the dataset name onto the dataset chooser would also be useful, or a right menu to directly use it for a particular widget. You could also have options for sorting datasets by size, name, data of file. Of course, as you have mentioned there can be complex relationships between datasets when doing computations, etc. This could be presented as a 2D graph (boxes with interconnected lines), but I don't know how useful that would be.
