This is not a Linux problem. I've got the same result with W95, W98, Wme and BeOS. The fact is that VIA MVP3 + Savage4 is a terrible hardware mix. Currently I think there's no way to resolve this problem, since both VIA and S3 (which now are the same thing.....) seem to be interested to other things..... Good luck!
