I am sure Micheal Verdi mentioned MPEG Streamclip...
it is free and works great...should be able to find it
via a google search...
There are other demuxing programs, I am on a MAC, and
I am sure there are plenty for Windows...

I am by no means a multimedia master...however it
sounds like you just need to demux your clips...
