I personally use QT pro for transcoding and use H.264 codec in a .MP4
wrapper.  Gives me all the quality of H.264 endoding with all the
compatability of .MP4 (I personally encode for iPod compatability)

I've used this for a year now and I havn't had any problems or at
least no one has told me they are having any problems.
