As Aaron says, conventional wisdom says use Apple ProRes, especially
if you're using FCP.

Compressor is what Apple bundled with Final cut Studio to do exactly
what you're asking. Take media from all over the place in weird
formats; Compressor changes it all to Apple Pro Res. FCP loves it.
Export out final video into whatever format you want.
