I just discovered that this bug only shows up if the region contains a "matchgroup" argument which differs from the name of the region. Thus, if I change it to matchgroup=MyString or remove it entirely, all the embedded angles look right. But of course, now the the start/end patterns won't be highlighted differently from the rest of the region.
