This doesn't happen for me. Do you possibly have an autocmd that does something with the preview window that pops up for PHP omnicompletion? Or something that works with the 'alternate' buffer? (Is that affected by the preview window?)

the 'do' part is transferred to the lower window, which can't be undo'd
away.
