I like having it there. In fact, I will rarely double click a file unless it has an icon which clearly indicates to me which app is going to open it. Perhaps it would look less ugly if it were faded, i.e. placed there with transparency so it looks more pale and stands out less? The focus of the icon can become the extension badge, not the MacVim icon then perhaps.
