OK, so here's what I think is the "right way":

Copy the colorscheme to ~/.vim/colors (on Linux) or ~/vimfiles/colors 
(in Vim terminology on Windows), in both cases changing its name and 
creating any missing directories as you go along; make sure that 
colors_name (inside the colorscheme code) is also changed to agree with 
the _new_ name, then make whatever changes you want in the 
":hi[ghlight]" commands, and invoke the modified script in the 
":colorscheme" command in your vimrc.

This will work even if you turn syntax highlighting off then back on 
(which would undo any ":hi" settings in your vimrc).
