You don't specify how you're opening a new window, but if you're
using
:split file.txt
you can use
:bot split file.txt
(which you can read about at ":help :botright") to force it to
open at the bottom.
Vim also offers the 'splitbelow' and 'splitright' options that
allow you to set a default direction for the split-window:
:help 'splitbelow'
:help 'splitright'
which you can use to tweak.
