vim-addon-manager has a feature of preserving user changes when upgrade is done (using diff and patch, but automatically on update). Be sure that you install vim.org archive using VAM or you will have to use VCS to preserve your changes. I guess perl-support plugin is named `perl-support.vim_-_Perl_IDE' inside VAM. I personally prefer to use plugin's own customization capabilities if it is possible, so try searching perl-support help and find a way to put your templates to the location where they won't be overwritten.
