I can't reproduce it. I just pasted your literal code snippet into a Fortran buffer and was able to jump back and forth between the parentheses with %. I assume this code is part of a larger file; perhaps something else in the file is throwing off matchit's matching algorithm (like an unbalanced parenthesis). I don't know or use Fortran so I don't have any larger source files on hand to test with.
