Hi, Pieter-Jan.

You could use a master Makefile, in the root directory of your project,
that calls the others makefiles to actually build the project. This is what
almost big projects do (opencv, for example). Off course, they use a
"configure" script, "libtool" and "who knows" tecnologies but the principle
is the same.

You can, also, write different targets in this master Makefile to build
specific parts of your project. So you can just 'make target' inside your
Vim session and everything is done.
