You've checked that the input and output files are the same size? (obvious, but I haven't seen confirmation) If for some reason the data in the slow file had been duplicated, you'd be dealing with N× the data. I *presume* this isn't the case, but always better to put a nail in that possibility. I'd also be interested in what Vim thinks the file-type is in each case. :set ft?
