I've been seeing funny behavior with the clipboard after a recent update, too. I just haven't taken the time to troubleshoot it. It used to "just work" and now it doesn't. The symptom is the message, "Nothing in register *" (or something like that) when I copy text in one program (maybe Vim) and try to paste in another Vim instance with p. I have to use "+p instead.
