The internal brackets are indeed designed for a 5-1/4" drive.

3-1/2" drives became practical and economical only relatively late in the
design cycle, hence the SONY 3-1/2" single-sided drive to 5-1/4" adapter
in the early machines.

With the SE, all internal designs had been changed to a standard 3-1/2"
form factor, about 1-1/8" tall, not the later "half-height" form factor of
1" tall.
