Hi Kevin, I just updated my Skype as well and even made sure that the update installed by going to "About Skype:" in the "My Info" tab and I do have 4.0.1325.
I don't see any changes in accessibility, I can go into the Messages Tab, open up old conversations and read all the messages that were sent back and forth, I can see when calls were made, their duration etc. The Dialpad also still works fine. I actually sent you several IM's on Skype using my iPhone 4S, I dictated the messages using SIRI and then doubl tapped "Send" and since I had Skype open on my computer at the same time he messages showed up there as well and everything seems fine.
