Yes, if you do this right.
First authorize the desktop using your apple id (in iTunes -> store -> 
authorize this computer).
Then you should be able to transfer all purchased apps, music etc from File -> 
transfer purchased items.

I've done this my self but I were unable to sync/transfer music I had on my 
phone to the new library though.
Only purchased apps and music were transferred but I synced my local library 
again when my main machine were available again.

PS: you can only sync with 1 library at the time.

So be careful so you don't lose data!
