I think the biggest problem is apple's reluctance to allow you to access the directories on the phone or transferring media back and forth. I run a neat little NAS here on my network and would love to be able to listen to music on it without having to first transfer it to the phone but this only seems to be possible with text related files or media created by apps such as list recorder or what ever. I'm afraid that even if we were able to find an app to allow access to samba/cifs, AFP or even FTP shares, it'd only let us edit text files. This leads me to wonder if something may be in cydia but I've not made it that far yet.
