Now that you mention it, I think you maybe correct regarding Photostream not counting towards your 5 GB limit and I know apps certainly don't, either. However, documents and app data does, so I'd maybe check in "Settings", "General" and "Usage" to see if anything stands out in terms of how much space the various apps take up. All I can suggest is that maybe to try and turn off some stuff like Documents and see if that makes a difference. Have you taken pictures or video? If you turn on Photostream it may take up a lot of storage as well. More and more developers enable iCloud backups, so just take a look and see if you recently bought any new apps which may use iCloud or, as I said, you enabled backing up to iCloud in one of your apps.
