The checkbox to enable encrypted backup is in your phone area, i.e. when your 
phone is connected to iTunes you go to your iPhone, then tab a lot (stay in the 
Summary tab which is what is selected by default) and eventually you get to 
some buttons about check for update, restore and after that there will be 
information about backups and you will find the "Encrypt backup" checkbox here. 
Check it with the spacebar, enter whichever password you want to use, tab once, 
reenter the password, then tab to OK and press enter or the spacebar. This will 
set the password and start the backup, just let it do it's thing, Jaws will 
most likely read out the percentage of completion from time to time and when 
the backup is complete iTunes will make it's usual triple tone. From now on you 
can select the Backup option under "File" and "Devices", you only have to check 
the encrypt backup box once and enter your password that first time. Just make 
sure you don't forget it because if you encrypt your backup you can backup your 
phone for years and never think about it, then if you ever have to do a restore 
it will ask you for the password and as we all know from at least a couple of 
people on this list that happened to them and they suddenly realized that they 
no longer remembered the password to unlock the backup. If that happens you are 
up sh... creek in a wire canoe without a paddle.

It would help to know what operating system and screen reader you're using.

On Windows 7 with NVDA I can just tab over to the encrypted backup once
I've tapped the space bar on the iPhone button.
