In my experience the books convert better from the rtf file. No extra pages, spaces, etc. I find it a quick step and feel it is worth the extra time. That being said, I haven't done a conversion since I got Read 2 Go, so I could be wrong.
However, you can try to convert directly from the XML file. Let us know how it works. BTW I think it should be noted that none of the Daisy navigation features will be retained after the book is made into the e pub format. You will be able to navigate using the iBooks tools.
