I noticed this as well on my iPhone 6 the night that I updated. I wonder if it showed that message because for as long as the phone/device has had iOS 9, it has not been backed up. That's my working theory but I don't exactly know why it reports that. I just looked in my iCloud settings, and even though my iPhone probably backed up last night, it said "unknown" under last backup. Weird.
