Hi Amy,

Be sure that if you're still getting that warning, you also back up to iCloud. 
I had a situation last fall where no matter how many times I chose Transfer 
Purchases, many weren't transferred, and when I attempted to restore a new 
phone from my iTunes backup, I was told that over 100 apps weren't installed 
because iTunes couldn't find them. I had to restore from iCloud instead. It was 
a lot slower, but it had all my apps.
