Christopher, what is the brand or model of flip case you bought? Also, how thick is it around the lightning plug? Or, how easy is it to pull it out of the case? I have the IQ 6 microphone and it doesn't work well with cases and most of the protective cases I've seen are a pain to remove, so I've just not bought one for my touch.
