Mark, I have two-factor authentication enabled and I have the iCloud Control Panel installed on my Windows 10 laptop and a Windows 7 desktop at work. I don't recall what I had to do, if anything I may have had to enter a code or something, but I certainly don't seem to have any issues. I mostly have iCloud Control Panel because I like my Photos to download to my laptop as well and that seems to be happening.
