I don't use POP anymore, but I'm guessing your messages are being left on the server, so when you refresh, they're being redownloaded. You can either have them deleted entirely from the server when you download them to your phone, which only makes sense if you don't plan on looking at them from any other machine, or look for a setting on your phone to remove the messages from the server after you delete them. I used to have this setting in Notes, Thunderbird and maybe Outlook, but I've never looked for it on my iPhone.
