I get this behavior sometimes when my phone is lying flat on a table at a weird angle from me. It's probably the angle you're having to approach your phone from while it's charging. You may have to turn your phone a little if it's on a flat surface in order to approach its Touch ID senser straight on as you probably did when setting up your finger print for use with Touch ID. Does this make sense? I think this is one of the reasons the phone asks you to place your finger on the phone at so many angles when setting up the finger print.
