Maybe you don't have iCloud turned on for Notes on one of the devices. For me there would be way too many drawbacks for using the same Apple Id with my wife. Maybe if you don't use Facetime or iMessage it would be OK, but I certainly wouldn't want to get my wife's iMessages or Facetime calls or vice versa. I guess you could use a separate Apple Id just for those services and it is of course everybody's choice, but it wouldn't work for us. As far as sharing Notes is concerned that could be also achieved by using the Reminders app if you set up both Apple Id's as a family account, if there is an appointment, for example, which we both should be notified about one of us will put it under the family category in Reminders and we both get the reminder, for shopping list we use AnyList which if setup properly let's one person add an item and it's instantly visible to the other person using the account. Most apps have family sharing enabled so that solves that problem and with two Apple Id's and our Apple Music family subscription we both have our own recommendations, preferences and so on.
