Yes, it does, have used it myself. Just hold your phone near the area on the faregate where you normally tap your card and authorize with Touch Id (or Face Id if you have an iPhone X or later). Your payment method will be preauthorized, but nothing will be charged until you arrive at your destination and tap out. At that point the correct fare will be calculated and it is then charged to your card via Apple Pay.
