Sometimes emails will come into your inbox out of order, so if you have a lot of messages in your inbox, you might miss some of the older messages. I'm not familiar with the native email client on the iPhone, but if you have the ability to just look at your unread messages, you may want to do that when you see you have some unread messages that you don't think you should have.
