Yeah the apple music issue if I'm correct here is a geographical location issue 
where in some cases some of the tracks are only available in some countries 
Therefore if you buy the album 
Some of the tracks wont show up in your listing due to you being in another 
country

Recently I have noticed something strange with Apple Music.

When I add an album to my library some tracks are missing from my iPhone but 
are listed in iTunes.  Sometimes it’s the other way.  Has anyone else noticed 
this?

The second question is not Apple Music related but applies to the native Music 
App.

Let’s say you have an album comprising of more than one disc.  The Beatles 
commonly known as The White Album for example.  How do you prevent all tracks 
one, two and so-on being listed together so that disc two is listed after the 
first disc.
