Typically, the answer is that the iPhone does not like the tags on your music files. To put the songs in the music app, the iPhone uses the ID3 tags on music files to identify artist, album, and style of music. If the data is not structured in a way liked by Apple, then the iPhone places the files in the unknown file folder on your device. I have used the free program MP3 Tag to retag my music files and it has helped somewhat.
