I too was a bit confused on how to accomplish this. Firstly, you'll
not only want to make a backup of your iPad to your computer, but also
make sure to use the "Transfer Purchases" option. You can find this by
right-clicking (hitting the applications key or shift+F10), and
arrowing down until you reach this option. Press enter on it, and all
the things you've bought using your iPhone will transfer to the
computer. This includes apps, music, iBooks, ringtones, and any other
things you've bought on your iPad through the Apple stores.

Next, plug in your iPhone, and highlight it in the sources treeview or
that new weird default layout of iTunes 11. Press tab until you reach
the "Apps" radio button, and press space. After doing so, press tab
until you reach an item called "Apps table tree view" or something
like this. This is a list of every app you've transferred back to your
computer. Arrow down the list. As you do so, you'll notice that your
screen reader says checkbox after reading out the app's name with each
press of the down/up arrow. Checking the box will tell iTunes that you
want that app to be synced to your iPhone. Unchecking the box will
tell iTunes that you don't want that app to be synced to your iPhone.
After checking/unchecking the apps you want/don't want on your
iPhone,, tab until you reach the "Apply" button. Press this, and your
changes will be synced to your iPhone.

Note 1: If you have downloaded apps on your iPhone that you have not
transferred to your computer and which are also not on your iPad, do
so before proceeding to mess with the "Apps table treeview."

Note 2: The state of the checkboxes will not change, so if you decide
you want an app on your iPhone later, you'll have to check it's box
and resync with iTunes.
