I think I may have found my own answer for this. It seems that you may run out of space and need to do the Castle Expansions in the Update tab of the Build window. Each Castle Expansion adds one level to your tower, and you may not have enough floors to build if you are trying to do a multi-floor shop. The notes I read said you may have to do multiple Castle Expantions, without adding any new shops, if you want to do a multi-level shop.
