Gmail is acting as designed. Gmail actually labels each message and
doesn't actually use folders. What you think of as a folder is just all
of the messages with a certain label. The All Mail folder just contains
all of the messages you have on Gmail regardless of what label it has.
If you delete a message, archive it or move it into a folder, you'll
still see it in the All Mail folder.
Gmail doesn't delete messages right away. It add the Trash label to the
message and then deletes it in about a month. If you're seeing the
archive option and not the delete option then you need to go into
Settings -> Mail, Contacts, Calendars and double tap on your Gmail
account. Double tap on your account again and double tap on the Advanced
button at the bottom of the page. Now select deleted mailbox for your
move discarded messages into option. You'll now see the delete button at
the bottom of each message instead of the archive button.
